Subfolders Not Synchronizing

I have setup the software to synchronize some FTP folders to some file shares on our NAS device. I have gone through the configuration options and ensured that the sync subfolders option was checked, but after placing different files in the same folder in different locations they have failed to sync after about an hour. I wanted to know if there was something I was missing. Thanks in advance for your assistance.
